Sure, instead of doing all of the individual transactions, just enter 
one that takes all of the money you put in the 401k holding account and 
purchases however many shares you ended up with in a new 401k stock/fund 
accound.  Let GnuCash calculate the price for that transaction.

Then enter a second transaction that rolls that balance into your new 
401k stock/fund account.  That transaction dollar amount is whatever it 
really was.  GnuCash will calculate the effective price for you which 
accounts for your fund loss.
